I went with All Star Superman but the runners-up are Justice League: Crisis on Two Earths, Justice League: Starcrossed, Batman: Mask of the Phantasm, and Wonder Woman.
I have yet to see Green Lantern (though I got the DVD for $5 at FYE), Batman: Under the Red Hood and Superman/Batman: Apocolypse because the other Superman/Batman animated film was so shitty.

Mask of the Phantasm is pretty much the most perfect Batman movie ever made. That is my pick.
On second place I would pick Starcrossed (though not technically a movie) since it has one of my favorite Supes/Bats moments.
All Star Superman is third. I have the impression that the terrible moments will fester like a fungus and will end up eventually damping my enjoyment of it.

Okay, not being able to finish the comic, I watched All Star Superman this weekend and really ended up enjoying it. What were the terrible moments, Rafael?

I picked Under the Red Hood. I was surprised at how much I enjoyed it. I was disappointed with All Star Superman. I felt the stuff they decided to use detracted from the main story.

I voted for Mask of the Phantasm, although on any given day I could just as easily pick Under the Red Hood (which is surprising to me in that I didn't like the source material all that much). Those two are tops for me, with New Frontier coming in third.
Count me among those slightly disappointed with All Star Superman (a case where I LOVED the source material) although I did like it overall.
Superman/Batman: Public Enemies is easily the worst for me. Plotless nonsense.

Also, I watched the Spectre short last night and was shocked by the gruesome deaths he dealt out. I didn't realize the Spectre killed people.

It's part of his schtick. Gruesome and ironic deaths. Goes all the way back to the Golden Age.
That short was fantastic.

I went with Return of the Joker (unedited version), as it has the best story and rewatchability factor... Mask of the Phantasm is a close second though.

I'm not familiar enough with the issue numbers to tell but I would have gone with these plot elements to emphasize the story better: The opening - Lois to the Fortress - Superman getting garbled transmissions from the future regarding the Tyrant Sun - Crazy Lois - Super Date (maybe have them fight those stray Kryptonians here instead of Samson and Atlas) - Luthor Parasite stuff - Use the Kandorians to try to cure himself, cure the sick kids instead - take the Kandorians to their own planet - comes back to have to fight Super-Luthor and then the Tyrant Sun (then he can say, "You'll live") - flys into the Sun - the end.
