Favorite Moore work is From Hell. Just a brilliant book. I also love V for Vendetta, Watchmen, most of Promethea, all of Tom Strong, and the first League of Extraordinary Gentleman series.
And the best thing is, there's still a ton of Alan Moore work that I've never read, and look forward to getting to.
Well, I hate to be cheesey, but my favorite is still Watchmen.
However, IMHO, the best Superman run of all time is his wonderful Supreme run...no story in particular, I see them all as a cohesive whole while especially the concept of the Supremacy. I just can't get over how clever everything was, from the mirror prisons to the flashbacks to Supreme's silver age-- genius!
I really liked Tom Strong, particularly the Tom Strange team-up and the one where Tesla, Young Tom, and Warren Strong team up to face an army of Saveens. So much good stuff, with terrific art. I still think I gotta go Supreme over it though.
V for Vendetta is next, and I think it's a travesty what they did to this in that film, even with the dead on casting of V.
I've only read a handful of issues of Miracle Man, all of which were terrific.
I've yet to read Supreme, Miracleman, Swamp Thing, Top Ten, Lost Girls, 1963, his DC Universe stuff, and all of the random stuff that Avatar's been putting out.
Miracleman, Swamp Thing, the Superman stuff, Tales of the GL Corps, Watchmen---all AWESOME! I love the Supreme trades too (even though I haven't gotten around to reading the second one). Alan More is, in my opinion, the greatest comic book writer ever.
I'm already on the record as saying that I have yet to read a better comic book than Watchmen.
Though I put 'Dark Knight' above it, 'Watchmen' is always a close second for me. So, automatically 'Watchmen' is my favorite Moore story.

I remember looking at Whatever Happened To The Man Of Tomorrow, and was turned off by the killings. Granted, this was years ago, and I'm probably in a better place to appreciate it. I also owe Watchmen a re-read, as that was years ago, too. A friend would show me Promethea all the time, but unless one starts at the beginning, it just looked too dense to jump in. But it looked great. Another friend will be lending me the DC Best of collection they put out. We had watched the animated JLU version of For The Man Who Has Everything, and he said it was great in comparison.
I went out and bought some comics to send down to Chris as he recovers (they're coming, Chris. Hopefully in the mail tomorrow), and I picked up the Supreme: The Return TPB. Great stuff! Silver-agey with a hint of self-awareness. The villains sometimes make a drastic turn from wacky to sadistic occasionialy, and that takes me out of the story. Daxworld was just a gem to read, and I kept mentally replacing "Dax" with "Lex".

Can't go for "Whatever Happened to the Man of Tomorrow" because you don't finish Superman that way. Superman saves the day and his friends, he doesn't just survive.
The Killing Joke? Very pretty to look at. Some lines were crossed with the enslaving of Gordon. Not much substance though.
