So, at the risk of unending ridicule, I would like to state I was genuinely interested in a serious, sober discussion of the best funny book villain.
And who are the candidates. It doesn't seem like it would be a long list.

No pathos about Darkseid. Plus, he's not human. No avenue for exploring complex psychological issues and what it means to be a driven, narcissistic genius. And how could the Joker take on the Avengers, the JLA or the FF? Not great enough, not tragic, not Edward Deverian enough. He probably should be No. 2, though.

Well, I'd argue pathos is not necessarily a requirement for a villain, nor is being human. Darkseid is just powerful and interesting enough to be in the running. Joker could take on the JLA or FF by being written to do so.

Dr. Bong from Howard The Duck. He actually defeated Howard but then gave up on villainy to become a single parent.

The comic PROMETHEA offers a beautiful example of how to stage a "Fantastic Four vs. The Joker" rivalry, with its analogue characters The Five Swell Guys and the Painted Doll. And unlike some villains, the Painted Doll never had to resort to a bunch of goofy robot duplicates ...
