Every time I look in the Batman vs Superman thread, I think about how Henry Cavill is just a perfect Superman, and how it's too bad he's in a terrible movie.
Are there any other examples of that? The lead actor is fantastic, or perfectly cast, but the movie they're in is awful?

Popeye, maybe? I know opinions vary on this film, but I have a hard time sitting through it. Williams is perfectly cast, and Shelley Duvall is Olive Oyl.

Dune: Perfectly cast. Public is mixed between love and extreme hate on that movie.
Lost in Space: Perfectly cast. Terrible plot and tried to do CGI that was still a few years away.

Nothing wrong with Armie Hammer as a heroic lead. Too bad he was in that Lone Ranger movie.

Josh Brolin looked the part of Jonah Hex. And I think he's an underrated actor.

Man of Steel is not a terrible movie. There, I've gotten that out of the way.
I can't think of an example, but I know there are some.

While it is not a terrible film, I'd like to mention Tron: Legacy. Basically, it's an OK special-effects movie, and many actors in Jeff Bridges' position would have seen it as a paycheck role, but Bridges gives it his all. (If you want to see Bridges in a big movie that he clearly sees as just a paycheck role, watch Iron Man.) It is a great performance in a movie you would not consider worthy of it.
Also, perhaps a special mention should be made for Billy Campbell who recently starred in the Syfy series Helix. I'm not talking about that particular TV series, but I know Campbell has starred in several God-awful Asylum TV movies that Syfy has shown---and yet in those terrible movies his acting almost makes the laughable special effects believable.

I think special mention should be said for Robert Englund in Zombie Strippers! The title says it all---this isn't a movie that even pretends that it should be considered for Academy Awards. Yet although Englund doesn't give the same type of performance that Jeff Bridges does in Tron: Legacy, but he gives a great comic performance, and what's more, it's clear he doesn't see this as a paycheck movie. In fact, I got the distinct impression that Englund would have paid for the privilege of being in this movie.
