For me, I think Marvel's younger heroes would do better as animated films. It'd set them apart from the main series, where they'd be defined in relation to the older heroes, and they might appeal more to a younger audience. I'd go with:
Runaways New Warriors (with a Speedball short!) Power Pack
Branching out from there, maybe an Amadeus Cho/Hercules movie, Machine Man, or a Savage Land film (strarring Ka-Zar, Shanna, and Zabu versus Sauron and a boatload of dinosaurs).

Anything, really. Mostly Fantastic Four, though. I'd be cool with a series, actually.

I think Kirby's style could be jarring in Pixar style animation. If they could pull it off though, I agree.

Man-Thing. It's such a weird and disgusting character design that I don't think a costume will ever get it. And all of the otherwordly things in the swamp would be better portrayed in a Pixar type animation.

Once the rights can be somehow won back from Sony, I'd love to see Pixar take over Spider-Man. IMO, the goodness that could come out of that FAR outweighs whatever benefits there are in shoehorning him into Avengers.
Tangentially, speaking of the Runaways: Again, once Marvel manages to get back the rights to either Spider-Man or the Fantastic Four, they need to make a movie with The Pride as the villains — then from that, spin off the Runaways movie.
