A lot of these trilogies fall down at the end (Godfather,Spider-Man,only the first Matrix film was good)
The Star Wars prequels shouldn't have done as a trilogy,or been done at all.
Of the trilogies to which I've seen all of the films,I'll pick the Dark Knight one.

Trek II-IV is a good choice, but I have to go with The Dark Knight. Other trilogies may have better individual entries (Godfather's the obvious choice), but they're uneven, dropping the ball at the end. Return of the Jedi is good and a sentimental favorite, but it treads water where the other two advanced, and we begin to see Lucas' worst tendencies.
LOTR is very, very good, but it's not entirely comparable to the others in being based on a novel split into three books and being filmed all at once. It's also drags way too long at the end, even apart from the extended cut.
BTTF is a good choice, but I do wish the "chicken" thing had been set up in part 1.
TDK Trilogy is consistent throughout, and it tells one giant story with satisfying individual parts. It honors the source material in the details but is willing to break from the material to make the movie more psychologically real and more satisfying for a story that isn't forced to go on forever because of monthly publishing schedules.

One more missing entry might be the Indiana Jones Trilogy. Sure, there's a fourth one, but it's a fiasco, and in my mind the trilogy stops with the last one worth watching.
