I've read that the production of "Karn Evil 9" was done by someone else... I can't recall his name at the moment, but it's someone different than the rest of the album.
"Karn Evil 9" sounds somewhat "muffled" on ALL CD versions of the album, so don't blame Shout! Factory - they did a wonderful job on all of the ELP remasters this time around. The SF improvements made to
Brain Salad Surgery may have made it the *definitive* version for many. Try comparing all of the previous CD versions of the ELP catalogue and "Karn Evil 9" for yourself...your mileage may vary.
