For me, even though I'll go Warner brothers, it's kind of close between Warners and Hanna-Barbera. HB did those fantastic original Tom and Jerry cartoons in the early 40's and then they did some fantastic stuff in the 60's as we all know with Jonny Quest, Space Ghost, Flintstones, and bunch of other stuff.
WB had their hey day in the '40's with Bugs and the gang but then they went 40 years before Bruce Timm was doing BTAS, although some folks like the animaniacs and Pinky and the Brain. But on the Timm stuff and the 40's stuff alone, I've gotta go Warners.

Warner for most of your criteria, Fleischer for best animated. Although Popeye is my favorite cartoon of all time, he can't beat Bugs, Foghorn, and Daffy for sheer timeless fun.

Hanna-Barbera did not do Tom and Jerry. William Hanna and Joseph Barbera did Tom and Jerry, but they did it while working for MGM. A very important distinction since we are talking about the studios and not the creators.

I put down Warner Brothers for sheer entertainment value, but they all made their contributions. Disney did more than any other to advance the art of animation. Fleischer also had notable advances. MGM achieved a remarkable level of quality. UPA took the art in new directions. Walter Lantz was a minor studio, but at a time when the general level of quality was so high even minor studios did memorable work.

I voted Pixar and WB this time around, although I almost went with my same choice for the second (Fleischer) as last time. It's close.

I made Disney my second choice, but it could almost have been MGM.
Of the TV studios I would put down Hanna-Barbera. They created Scooby Doo, after all. Filmation seems to have been run by some nice folks with their hearts in the right place, but their shows were almost never much good. Not even by 1970s TV cartoon standards! As for Jay Ward, I realize that some fans really, really, really, have fond memories of their shows from childhood. But when you come right down to it they're only remembered for a couple of cult favorites.
