If the Atom merges his atoms with the diaphragm of the transmitter's audio input sensor, he would stay there. None of the atoms of the diaphragm get transmitted while making a call (in a wired phone or a cell phone), so neither would his atoms get transmitted.

But if you bought the old explanation, I don't see any reason why you wouldn't buy the cell phone version, since if the Atom can get transmitted via electromagnetic signal over a wire, why wouldn't it be the same for an electromagnetic signal transmitted through the air?

They should just have the Atom claim that by shrinking down to subatomic size, his location is dictated by his quantum mechanical wave function, which will have a non-zero value in all parts of space... and then allow him to choose which point in space he'd like to collapse his wave function and appear. Using a phone line is silly, but appearing anywhere he wants is perfectly fine with me.
